Montage Stack problem

Hello everyone,
I'm having weird issues with Doobox montage stack: it doesn't work at all (only displays "simple" piled up pictures) when I upload the files on the server.
I tried the stack with the latest responsive themes (except Ncd) but it only works with Alpha theme (so I guess it works with stock themes) and *only* when publishing from RW.
I don't use RW publishing but rather Filezilla or similar. Has any of you experienced the same issue ?
I already talked to Gary at Doobox, he says another person encountered the same problem but solved it publishing from RW ( I didn't).
Any suggestion/advice/same issues would be highly appreciated.
