Does everyone use the advanced setting that copies all resources into your RW document? I’ve been doing that for ages but I keep dozens of versions of one client’s website and they’re starting to add up to many gigabytes of space. If I move job folders around in Finder will RW be unable to find those images? (Like placed images in InDesign and Illustrator?)
@Steve Essentially “yes” I do that … but with a twist. I put all my resources directly on my domain using Transmit (other apps would work for this). In this manner my project files never get really big (essentially never over 50 Mb) and my “resources” all exist in one secure place.
But if you insist on adding resources directly in RW (and if you have a lot of them) then you are faced with the lose-lose conundrum you describe … huge project files (which also make it impractical for backing up) or the danger of losing connections to resources on your hard drive not brought diretly into RW or put on your domain directly. Not a choice I’d want to face.
For those with a modest number/size of resources: e.g. 100 Mb or less then it really doesn’t matter if you bring resources directly into your project or upload to your server. But for bigger websites this is a key issue to address.
Put differently, I would never just leave resources on my hard drive. Too many bad things could happen. Store the resources in your project, or store directly on your domain.

I am still a novice. which folder on the domain would you store it in, or does it matter because you build a link to the folder?
John: I don’t think the name of the folder matters … as long as it doesn’t conflict with an already existing folder. In my case I call the folder “warehouse”. This name is a bit more useful for my purposes as I don’t just upload images, but zipped files and other things.
The key is that Transmit makes it super easy to get the full URL address of any item: essentially I select the item in Transmit, right-click, and choose Copy URL. I think other FTP apps also make it simple, but not 100% sure as I only use Transmit these days.
