When I insert an extra content stack into my page, everything appears normal. When I drag a content stack into it (text, columns, image, whatever) the EC stack header vanishes and I can’t change the EC stack position in the theme.

Extra Content can be controlled by such a Stack as this one. Have you tried that?
I confess, I’m not exactly sure what is happening with you - and I’m sorry. But it shouldn’t be.
