Definitely, yes. Stacks plugin is the best addition to RW you can think of.

Take the time read to read and learn about every aspect of Stacks “partials” including pinned and un-pinned. There is a short video on the stacks website and read all you can.
RapidWeaver is designed so that themes and page styles (like Stacks) don’t interact very much. This lets you freely choose your theme and your stack independently and they should work together fine.
So the answer is YES. Stacks works great with any theme you’re using.
