I don’t think that a lot of people know about a stack from @yuzool. It just came out last week. The only limitation is the file size (only 100 MBs unfortunately).
Don’t forget that some servers have even a lower limit for uploads.

Take a look at the excellent Rumpus ftp server http://www.maxum.com. Built-in skinable web interface as well as native ftp and WebDav. It’s rock-solid, secure and feature rich. Your issue would then be how to integrate an app with your site rather than reinventing a wheel, i.e. DNS & where you put the server.
FYI: Another FTP’ish Stack is Joe Workman’s Dispatch Server Stack. It’s basically an uploader, you’d have to do the file managing on your server.

As soon as I have solved my data loss problem inside the RW project and shipped the latest product, I am back at the FM stack. Let’s see if I can make a XMAS present for you
